So grabbed a 2013 bike from a guy for a really good deal. It's been neglected (it was a repo, battery was dead, it's been down once - scuffed cover and dented muffler) but no real damage.
I checked the sight glass and it looks to have no oil, so I'm going to do an oil change. It's got about 2.5k miles and I'm assuming no service has been done.
Going to be doing the aforementioned oil change, and a general chain clean/lube, as well as putting on a fender delete kit and installing some mirrors (it came with only one).
Already replaced the battery, but what else should I make sure to check while I'm working on it?
I haven't had a shop look at it because the bike itself doesn't look beat up, runs like a top, and only has 2.5k miles on it so I figured 'what could go wrong'.

Welcome! There's a good "how to do your own 600 mile service" thread here; lots of things on that list in addition to the obligatory oil/filter worth checking in any "new to you" bike situation, especially one in which you suspect poor prior maintenance.
In general I wouldn't worry about the core guts but I'd look harder at the edges. Your temperature/salt situation may be different down there in Texas than it is up this way, and a 2013 hasn't had *that* much time to sit even in the worst case, but for bikes that have sat up here I always look for dried out tires / hoses / etc.
No need to pay a shop to stare at the same stuff you can stare longer at for free, imo.

I guessing you know that you need to check the oil when the bike is either on the center stand on held up. Not on the side stand. And if the oil is new, and over the top of the sight glass, it may look empty even when not.

Howdy woodsparrow and welcome to the forum. Most motorcycles are not killed, they are neglected to death. Glad it made it into someone's hands that is interested in taking care of it. It deserves no less.
There are quite a few threads in that How To section that will give you tips on things to look for. Oh and don't look for a tool kit, there basically isn't one lol

Even though the mileage is low, I would also bleed and flush the brakes and clutch fluid. There was at least one report of a 2013 with air in the rear brake lines and it can't hurt to get some fresh DOT4 in the lines and reservoirs.

My '13 had a lot of air in the rear lines. Three year old fluid should be flushed anyway. It is not a hard job to flush the brakes and clutch.

Changed the oil today, and did the chain clean. Brake flush may have to wait a few days since I'm about to head out on Thanksgiving holidays and, if I'm honest, don't want to wrassle the bike back onto my porch tonight (live in an apartment).
This is my first bike with a sight glass like this for oil, and I'm having a heck of a time figuring out how to read it properly.
I dropped 5 quarts of oil in, and got about 3 out. Changed the filter and torqued everything appropriately, but the glass looked 'full' to me before the 5 quart mark.
I did the normal, crank and warm up for 5-10 minutes, let drain for a while, etc. Bike was level.
I haven't had time to run it around the block, not sure if I want to do that before I drain a bit out, is there an overflow or blow off, or will the bike manage to overpressure itself? Kind of a strange question probably, but I work with hydraulic systems that DO have blow-offs to prevent ruptures so I just assume similar systems do.

Specified engine oil capacity is 4.1 quarts with filter change (4.0 quarts without filter change), so you may have overfilled it. You want the oil level to be approximately halfway up the sight glass (above the lower line and below the upper line):
- Start engine and let it idle for 3-5 minutes
- Stop engine and wait 2-3 minutes
- Hold the motorcycle in an upright position and check oil level through the inspection window

Where are you seeing 4.1 quarts? Everything I could find for the 2013 quoted 4.9 liters. Having to do this piecemeal since I don't have a manual
