Turns out the bolts I've had the rack attached with are 60mm long. They go through the rack and then a spacer and then the garnish. I suspect taking the the garnish off would make little difference as the rack will still have to be spaced out about the same distance from the frame. So, I'll keep looking.
I have discovered that Honda used the 42mm bolt, 90127-MCJ-750, on the CBR954 Fireblade's muffler. It also had a 47mm version of the same sort of bolt (90116-MAT-000) which is also used on the CB1300. These things are easy to find if you have the part number; not so easy without.
Edit: I may have found a 60mm version for the muffler of the CB1000—P/N 90117-KGB-610.
