This happened to me. Had the brake pads changed by Honda, and the front brakes started tapping/rattling on decel. Quick adjustment made it right, the tech was super embarrassed.
When I read the first post, I immediately thought "brakes?", but a kinked chain would make sense too. Lots a people don't love their chains the way you're supposed to, with a used bike it would be a prime culprit.

The interior of the front casing sprocket was extremely gunky, the bike has 60 000km, and it might be that some heavy packed gunk was hittting periodicly(?) the little alumimium joint between the aluminium cover and the engine.
