I can understand why the honda shop did what it did instead of what you're suggesting.
THey took the path of least resistance and got the job done with the least amount of risk. Go in once, and replace the whole kit and caboodle.
I would have done the same. It's good business. Especially when it's Honda who's footing the bill for the warranty claim.
