The thumping of the motors of my BSA lightnings is one of the things I liked about them. The thumping was a result of the big pistons and conrods going up and down together. The crankshaft had an extremely heavy flywheel to keep the motor from destroying itself. That is why they were nicknamed the Birmingham Vibrators.
In a lumpy way it made you feel more connected to the engine. Twist the throttle and the pulses increased, let off and the mufflers made the most beautiful and distinct sound.
The BSAs also had an extremely comfortable seats. The only thing comparable to it that I have found is the seats on Polaris snowmobiles.

Re vibration.
I have noticed that oftentimes engine vibes are caused when exhausts aren't 'free floating.' On both my long gone twins (W 650 and T100 Bonnie) if the exhausts had been removed and replaced, and everything snugged up to spec before riding, I'd often experience new vibes that weren't there before.
The Bonnie presented lots of opportunities for this, since I removed the silencers before removing the rear wheel, replacing them once the wheel had been reinstalled.
I found that by barely snugging the muffler bolts and clamps just enough to hold things together, followed by a brisk run or two around the block, THEN tightening all bolts and clamps, things were much smoother. Guess it allowed all these parts to find their natural resting position before tightening.

Sometimes, where applicable, if the rubber grommet mount point is squeezed too tightly, the surrounding metal flange (the area the rubber grommet is supposed to insulate) gets just slightly pinched enough to make inconsistent contact with a frame member. A pre-torque down "settling ride" would help indeed.
