I just received my new Arrow slip on and thought I would attempt the installation myself. Forgive the layman's terms here, I'll attempt to describe the problem. I successfully removed the stock muffler (I'm already proud of myself) so onto the install.
Between the new slip on and the base of the exhaust there is a silverish one inch ring of rubber? If I leave the ring on in between the new slip on and the base of the exhaust, the slip on does not match up to the bolt holes. Before I have to call in the guys to help me I wanted to throw this out there to the experts at the CB1100 forum, you guys know it all so I will try to figure this myself with a little help from you"all!
Here's a pic of the slip on with the silverish ring and then the base of the exhaust, I tried forcing the slip on under the silverish ring but that doesnt work, I dont have any experience in this area so learning as I go.

Here is a thread that talks a little about your problem. Maybe reading all 2 pages and looking at the part breakout on page 2 will help. Most of the thread is about what turned out to be improper mounting though.

But you may the the gasket wrong or something.

Ok, I just looked in the service manual and for the stock muffler it says,
Install gasket on the exhaust pipe (thats the silver 'rubber' thing)
Install muffler into the exhaust pipe

So, your new Arrow should go into the exhaust pipe. I would imagine some force might be needed to seat it as it is new and never been compressed.

Thank you so much for the link from other members, I found the problem and the solution from the posts. Just like the other member, I mounted the back part of the slip on to the outside of the screw/bolt on the back part of the bike, so it made the muffler short by about 1/2 inch. I remounted it with the back mount of the slipon on the inside and it now fits.
