The re-flash didn't really add power. It raises the rpm by 500 revs and provides power to those last 500, but I don't ride nearly that close to the limit. It also removes the "speed limiter" that tells the bike to throttle down when the ECU detects a specific mph.
The Power Commander was night and day difference! Huge difference. Completely changed the personality of the bike.
Did you have a custom tune or did you use 1 of the 3 maps power commander has on the site? This is the second time I've heard people saying they felt a big difference from the power commander but I did not so im thinking maybe I should try a different map?
I believe the previous person that stated this said they used the "Stock with yoshi slip on" map that was online.
I have almost all the same mods as you minus suspension and exhaust

As far as I know the only intake modification that will change performance is opening the velocity stacks up. Powerdubs and a few others have done it.
I'm in middle of doing it but will have to wait to install it when I get a full exhaust.

I'm shooting some emails out to get quotes to tune the power commander once I drop the velocity stacks in and slap an exhaust on.

Feels great for me personally, there is a bit of an added noise during air intake while on the throttle(which is perfectly fine by me) but it 100% looks like it breathes better than it did with the stock snorkel that pulled air from the rear mudflap, while this is a questionable design-to me- I know the engineers spent thousands of hours getting it right and the bike was designed for the purists and not the hooligans in mind.
I believe Josh(PowerDubs) came up with an alternative where you drill 3 holes on the left side of the air box instead, since he did not exactly like the newfound intake noise of the funnel plate produces vs. stock.
I think whether rain/water is a valid concern for some comes down to and depends on your weather/riding conditions.
I don't ride in the rain much if at all, but as far a I can tell, you should be fine as long as your side cover plate(Right) is properly installed. Rain isn't a big concern for me, but it may be for someone who does cross-country trips with unpredictable weather conditions.
I think I'll be looking into a V-stacks setup as part of my next "performance upgrade"
