If I'm reading this correctly, it sounds like the idle is low when in gear with the clutch pulled in, then immediately returns to normal when you shift into neutral?
If that is the case, it sounds like your clutch is dragging. When you pull in the lever, the clutch is not disengaging completely. The most common cause of this is either a lack of fluid in the hydraulic clutch mechanism, or an air bubble in the system.
I'd check the clutch fluid level. If it's OK, then my next step would be to bleed the system to remove any air.
