A grinding noise may indicate that the clutch is not fully disengaging when the lever is pulled all the way to the handlebar. Does the lever action "feel" any different than it did when the noise was not present? Change the clutch fluid, and properly bleed the system. If this doesn't correct the problem, then I suspect one of the two clutch cylinders (master or slave) needs to be rebuilt.
These bikes (at least mine, and some other members have reported) can be finicky shifters. Check for proper chain adjustment. When is the last time you checked your chain adjustment? Is it well lubricated? You may think this has nothing to do with the noise you hear, but through my experience I have discovered they do affect the way your bike shifts.
This might sound like a dumb question, but when was the last time you checked or changed your engine oil?
