I've noticed an excessively long warm up on mine too, well excessive IMO, maybe not in Hondas opinion, and usually take off while it is still in high idle mode. It's weird to come up to the first stop at the end of the street which is .7 mi away, and pull in the clutch and have the rpms hanging up there, when you know you've rolled the throttle off. Since this is all controlled by computers and sensors, there is no way around it.
All my motorcycles clunk when engaging first gear from idle and I'm told it is because first gear is not spinning when first engaged so I don't worry about it. Nature of the beast.
