As far as the rear brake is concerned, I'd suggest having it bled. I know others in the past have reported this making a noticeable difference for them and I can tell you that the rear brake on my bike is very effective.

+1. There were a lot of reports of '13s that came from the factory with some air in the rear system. That you think there is too much pedal travel could be an indication of air in the system. On the other hand, the mechanical rear brake on the 750 is adjustable in both height and travel, while the hydraulic setup on the CB11 is not. It could be just a difference in what you're used to.
I have actually ridden both the CB11 and the CB750 using the rear brake only (long story). On mine, the CB11's rear disc actually gives me a little more fine control before lockup than the 750's drum. As for absolute stopping power I think they're about equal. Like you, I expected more from the disc over the drum, but the nature of rear brakes is such that neither style really provides a lot of your overall stopping power.
