If you plan on leaving the bike sitting for extended periods, I'd recommend the V-strom just from the fact that it is fuel injected and not as sensitive to things gumming up from old gas. Obviously, fuel stabilizer is a must on any bike that might sit for more than a few weeks.
The KLR also has a number of flaws you generally need to rend to, such as the infamous "doohickey." Some of the earlier 2nd Gen models had oil consumption issues. I'd say a well-farkled, well-kept 1st gen would be a great buy for around $3k. Newer KLRs aren't much less than what you can buy a used V-strom for.
If you are planning much off-road riding, look at the KLR or a DR650. If you plan to stick to tarmac and dirt roads, the V-strom may be the ticket.
