I've noticed what you're talking about, to a degree. It's pretty much stopped now, but I had a few rides on hotter days this summer in which the bike started out feeling normal (i.e., pretty smooth), but after a couple of stops in traffic, plus some low speed riding that gave it an opportunity to really warm up, started to get noticeably more vibey. I'd start out with a smooth bike, and by the time I got home I had vibes in the bars, seat, and pegs where I hadn't had them before. I thought it was really odd....nothing I've ever experienced w/ another bike.
Anyway, that was this summer. Three things have changed since then...the bike now has another 500 miles or so (it's just over 2,000 now), the temps have dropped quite a bit, and I did the throttle position sensor thing recommended elsewhere (which really did seem to make a difference). Now it feels smooth pretty much all the time.
