I would install engine protectors asap to prevent it happening again.

I just did this "fix" to my CB1100 except on the other side (the right crankcase cover).
Steps:
1. Use flat file to lightly take down big stuff.
2. Use course wet-dry sand paper to continue smoothing out.
3. Use finer wet-dry (320, 600, 800) to get polish finish.
4. Tape off all surfaces that cover is attached too so only cover is exposed.
5. Apply Jasco Paint & Epoxy Remover to remove remaining clear coat. Use 3M Red very fine pad with remover to get tough spots. When all clear coat is off, use Acetone to clean off surface.
6. Can use 3M Grey Ultra Fine and/or 600/800 wet-dry on entire surface, then use Acetone again to clean of surface. I used 3M Grey Ultra Fine.
7. Spray clear coat ... 3 or 4 very light coats to avoid runs. I have a heat resistant clear coat that I used on my valve cover, but decided to use SprayMax 1K Clear Acrylic 3680058 on the crank cover because of lower heat requirement.

On my old CB900C, I tried to polish out some pitting which wasn’t as deep as your scratches appear to be. Essentially it turned out pretty poor. The cover while it was aluminum, also had a clear coat on top that seemed to be almost a coat of plastic like material. Once I started polishing it began to peel away, but not easily enough to strip it off. Getting into the nooks and crannies proved impossible. The polished bits looked very silver and the unpolished bits had more of a gray aluminum color and in between were bits of peeling clear coat. I ended up buying a new one when all was said and done. I am curious to see if your cover has that same coating.

My take on this is the clear coat needs to come off first with paint stripper.
The forks on my Yamaha Bulldog were stone chipped and salt had got under the clear coat so I stripped all the clear coat and as bflint says above use different grades of wet and dry.
I then used a buffing wheel in a drill with compound and polished to a mirror finish and left it at that, no new clear coat added I just polished them once in a while with alloy polish and they looked brilliant.

I have seen on Amazon some half cover casing guards for the cb1100, maybe a set would half the polishing needed on the op's crankcase cover?

I might be mistaken, but that doesn't look like it could be polished out to me.

I am just replacing parts on my DLX like this..... Cost more, but looks nicer.....

This is the part I am trying to get off my DLX!

I finally got mine of the DLX. If you cannot polish this or get the scratches out, the one I removed looks a whole lot better than yours. It has a small area where it looks like the Dealer over polished the clearcoat about 3/4 inch circle. I sharpied 'Honda' and it does not look too bad. I can send you some pixs if you want it. I was going to sell it on ebay for $30 + shipping. Let me know. PartsFish wants $115, Honda probably $135 or more.
