Similar issues. Sometimes it hurts really bad, really quick. The stock seat on my 2003 CB750 Nighthawk was a lot more comfortable for me.

I just completed a Honda survey. I gave the bike high marks overall, but the lowest possible score for comfort. I recognize that comfort is subjective. Plenty of other people are riding the CB1100 with no discomfort at all.
Stock seats usually suck. Look at a Corbin.
Been looking at the Corbin seats for a year, including the [url=http://corbin.com/honda/hcb1113gl.shtml]Gunfighter and Lady, and the [url=http://cb1100forum.com/forum/showthread.php?tid=736]Chip Beck Spec. Thinking about a [url=https://www.gofundme.com/]GoFundMe campaign for a grizzled old guy with a sore ass. It might be worth contributing just to shut the old bastid up...
I have found the stock seat less than perfect, but never right away, usually takes an hour or so and then the tailbone starts complaining and I have hip issues. I tried the Chip Beck Corbin and it pushed me to far back and was like sitting on a board. Onto the Chic trunk seat now. I'm 5'11, 200lbs.
I did find a solution for uncomfortable seats Celebrate
I wonder how many owners work out? I think a lot of the descriptions about the stock seat being inadequate are really rooted elsewhere.

I do, but only in the winter. I bought a bow-flex when I turned 55, that and stretches work wonders. Gotta keep in shape if I get on that beast.

I work out. I find the stock seat on my Black Beauty CB1100 is comfortable for the two hours I ride before taking a break. I like that the seat allows you to move around during the ride and that helps keep the blood flowing.

I keep looking for a couch like seat comfort in a seat but somehow also realize that is a pipe dream. After I lost 20+ lbs the bike seemed to run faster. I just cannot explain it but the seat feels better and the bike runs faster.

Pulling it up on the center stand is easier also. Go figure.
